KMFRI's research is organized into four scientific directorates — each with its own field capacity, laboratory infrastructure, and researcher teams. Together they constitute Kenya's complete aquatic research portfolio.

KMFRI's Oceans, Coastal Systems & Blue Economy directorate is Kenya's primary institution for marine and coastal scientific research. Operating from the headquarters at Mombasa and station laboratories at Shimoni and Malindi, it conducts routine catch assessment surveys, oceanographic monitoring voyages aboard RV Mtafiti, coral reef and mangrove ecology programs, and blue economy sector research. The directorate's data archives — accumulated since 1979 — represent Kenya's longest continuous record of marine ecosystem change.

KMFRI's Freshwater Systems directorate conducts the scientific research underpinning management of Kenya's inland water fisheries — the primary source of affordable protein for millions of Kenyans living in western Kenya and around the lake basin. Based at Kisumu Centre with the Sangoro station providing aquaculture research support, the directorate runs continuous frame surveys at 47 Lake Victoria landing beaches, seasonal surveys on Lake Turkana, and episodic monitoring programs on Lakes Naivasha, Baringo, and other inland systems.

KMFRI's Aquaculture Research directorate generates the scientific knowledge and practical innovations that underpin Kenya's rapidly expanding aquaculture sector. The flagship program — a selective breeding program for Nile tilapia at Sangoro Aquaculture Research Station — has produced eight generations of genetically improved strains, which have been distributed to over 800 farms across six western Kenya counties. The directorate also manages the SAWA spatial aquaculture planning tool, disease diagnostic services, and applied feed research.

KMFRI's Socioeconomics directorate provides the social science, economic analysis, and policy research that complements the institute's biological and ecological work. It studies the fishing communities, value chains, market systems, and governance structures that determine whether Kenya's fisheries generate sustainable prosperity. The directorate is increasingly central to KMFRI's blue economy mandate — providing the economic valuations, livelihood analyses, and policy evidence that government, development partners, and investors need to make decisions about Kenya's aquatic sector.
